You should also read Christians and Jews in the Ottoman Arab World: The Roots of Sectarianism. I'm going through it now and it's pretty informative.

The situation was a lot more nuanced than the way you describe. The Ottoman Empire certainly wasn't tolerant by modern, secular standards, but to compare their complex, and relatively pluralistic society to what terrorists are doing today is definitely dishonest.
