"Manipulation" as it's used in painting, or at least as it was used in my classes (by instructors who were self-admitted technophobes and luddites, mind), generally means the mixing of colours. Standard coloured pencils, to my knowledge, don't offer that option. People use watercolour pencils in their paintings all the time and that gets counted as painting. I've seen some marker work that involves mixing colours and that gets called "marker painting."

Simplest answer: yes it can be.

All that said, the margins around a definition are always soft. Scott McCloud defines comics as "juxtaposed pictorial and other images in deliberate sequence" but then that means this isn't a comic.
