Get one of these and have an OS on it, plug it in the laptop when you travel and have USB as the first boot option. It is so small no one would notice it, when you want to actually boot up just remove it.

Does it need to be USB 3.0? You said you'd like it to be discrete and extra small flash drives, in general, are slower. They often will not break USB 2.0 speeds of about 48MBp/s. e.g. Sandisk Cruzr Fit is one of the smallest flash drives I know of and dismissing it for being USB2.0 is senseless because it wont reach write/read speeds that fast. I don't know how reliable that hook will be for keychain use though.
The Sandisk Extreme on the other hand has a sturdy keychain hook, and would actually utilize USB 3.0 speeds. I'm also a fan of the Kingston Ultimate G3 when it comes to read/write speeds for cheap. However, neither are terribly small or discrete.
I think the Patriot Rage XT that scapermoya linked would be your best compromise between discreteness and speed.

personally i actually prefer something slightly bigger because these are SO easy to lose.
So do you carry a linux pc with you? If yes you can just create a partition and boot from that when you need to. If you absolutely need to boot from a usb you could get a drive like this and leave it plugged in all the time because it sits almost flush with the usb port. If you are set on EDCing a usb drive get something that is damage resistent with a cap like a Corsair Voyager to keep put lint and moisture from damp clothing.
Default Raspbian Lite should be good enough for your purposes. Have a backup of the files on an external drive (get a small USB drive similar to this one), so that way in case the data does get corrupted then nothing is really lost.
I will note that there aren't really any distros designed to be shut down quickly, so you may want to look into using something like a small battery to control power to the Pi, then have the battery hooked to the car so it charges when the car is running. Then you can use a proper poweroff switch (I think you ground pins 5 and 6) to shut down properly and avoid corruption.
I've always used the HP USB disk format tool to recover my flash drives. Maybe try that to get them working again. It's on windows though. I'm not sure about your boot errors. I installed using dual Sandisk usb 2.0 cruiser fit 16gb and it seems to work fine (11.2). There used to be an issue with 3.0 drives which is why I bought 2.0 just in case but I think that has been fixed now.
I recently heard Freenas is now writing stuff to boot media more frequently which is causing more burnout on USB drives. Mine have been fine for a few years now on multiple servers and still going strong (knock on wood).
I think i used win32diskimager to write freenas iso to my usb drive so maybe try that. Other than that good luck i hope you get it resolved.
I have a SanDisk Cruzer Fit. It's super-tiny (not much larger than the USB A connector), and it has a small metal loop on the back you can thread onto a key ring.
I can't speak to long-term durability, but it's so small and lightweight, it seems unlikely you could easily destroy/corrupt it with regular key chain carry. For $8 it might be worth your time to just give it a shot. With the way they fabricate these potted boards, it might even be reasonably water proof (assuming you dry it out before some of the metal parts start to significantly corrode).

If you have a laptop or desktop computer, you can buy a cheap USB optical drive and copy all your CDs into MP3s.
Most of these new car decks have a USB port, and you don't need to plug a phone or iPod into it - you can just toss a bunch of MP3s onto a small thumb drive and plug that into the car's USB port.

I have a 2011 R60 and decided it was easiest to just use a USB thumb drive for music. This is the one I have, works great. I also have a dual USB charger for the cigarette lighter to charge phones.
If you have storage elsewhere, or would be willing to go with a external USB drive, you could save a lot of money, space and power by going with the Intel NUC, youd also need the buy RAM, the Power cord, and a USB drive or mSATA drive. You'd be sub $250, and have no issues with 1080p in XBMC.
It doesn't fit flush into the Acer. Half of the SD card will stick out.
What some people do is upgrade to a larger capacity SSD. Or they buy a SanDisk Cruzer Fit USB drive that's about the size of a Logitech/Microsoft nano wireless receiver.

Some people replace drive with a larger 128gb one (will void warranty).
You can also use the option of a USB flash drive; there are several tiny ones that you can leave permanently plugged in. They only protrude by ~.75cm.
I think an SD/microSD card is also an option. A standard sized SD card will stick out, but you might be able to use a microSD->SD carad adapter and chop off the back half of the adapter to leave it mounted.
Since you mentioned you're using it for farming and not more intensive gameplay, the slower speeds of a USB stick or SD card might not matter to you.

If you're fine with giving up the two bays to raid up some OS drives, I'd agree that's 'safer' since they'd be mirrored. That said, I've run VMWare on my 610's for years from a thumb drive without issue. Worst case is that you'd have to re-install ESXi on a fresh USB drive and import your VM's, but you could keep a backup USB drive with ESXi installed to help mitigate downtime.
FYI I like to use these drives since they don't stick out far so no chance of them getting snapped off or whatever.

Not OP, but I use OMV on an old laptop. The OS itself is installed on a low-profile 16GB USB. It has Serviio and Plex running. On the TV side, I've got a RPi3 running LibreElec (Kodi).
If you go the Linux route, the OS can be installed on a removable USB leaving the HDD to be fully utilized. Also, makes it easier to move your setup to another physical machine if/when needed.
You can get ones that are even smaller... just barely enough nub poking out of the USB slot so that you can remove it, like this.

Yep. They have the "Teeniest flash drive around", except it isn't, and this smaller one, depending on size, is between 4 and 6 times cheaper, and not a no-name brand.

But to answer your question the FreeNAS boot drive needs to be untouched and it's own volume as it boots into memory. You can always switch over to an SSD. But most people would consider that a waste of a good SSD and SATA ports. But if you have an old 32GB or 64GB SSD lying around, you could always use that as a FreeNAS boot drive instead of a USB stick.

I got this -kit- because it was a really good deal for having everyhting I needed. I'm thinking about this -usb- since of the low profile.
Is it possible to do a combination of the pipaos and the berryboot for extra protection against corruption to save the hassle of fixing the the sd card if it does get corrupted? Also what else would be cool to boot up with the Pi? I've known about the raspberry Pi for a while but I'm not really sure of what it can really do

I tried this a while back, and couldn't get it to work. After some googling I learned that you can not load a Wii game off SD card, and apply gecko codes to it at the same time. I don't know if anything has changed since then.

Grab an OTG usb adapter and a small 16gb usb drive ( though 8 gbs should honestly suffice, unless you're going to go haywire and add everything you can to it).
I currently have a total of 524 games on mine, for NES, SNES, Sega Genesis and Arcade games, which is all I'm currently interested in. I've only used up 2.5gbs and that is with the save states also being saved on the usb host, as opposed to the NAND memory on the console.

Works like a charm, though some people had issues working with theirs. Not sure if their USB drives are drawing too much power to work properly, or if the OTG hub is not functioning well.

A couple of things:
If you do plan on getting an SD card to expand storage, some chromebook models will fully take in the sd card so that it is flush with the chromebook. My acer cb13 takes it in fully so no risk of snapping.

It takes basically no space in the armwrest compartment and I leave there full time.
For podcasts, I just use bluetooth and my Nexus 5. I wish Sync would be incrementally improved but it works well enough.

My bad, I bought the SanDisk Cruzer Fit 16GB USB 2.0, which seems to be worlds apart in quality. Still, my poor experience with Sandisk (literally every products I bought from them died on me unexpectedly within warranty with mild to almost no usage), means that I steer clear of Sandisk, in addition to Patriot, PNY, and Kingston because of the exact same issues.
Start with one of these, and one of these, then add a little of this, and a little of that, and Presto!! Steve Drive!

16GB drives are available for ~£6 on Amazon UK, or ~$7 on Amazon US. Most supermarkets carry them these days as well so you may find an 8GB for less.
You can also burn a DVD using the media creation tool if that's an option for you, but a USB drive will serve other purposes like handy document backup and file transfer in future as well.
I've had good luck with Sandisk and corsair USB drives.
Sandisk Cruzer has yet to fail me. And it's only $9.

Use this one and it wouldnt even increase the size of your Pi. and you would only need to plug it into the PC to transfer new ROMs to it.
I have a Sandisk Cruzer Fit, super tiny, comes with a little lanyard thing that I looped through on my keychain.
I've had this riding in my pocket for months. The little lanyard has never broken, never fallen off. Here's a pic of mine.

It's important to distinguish between the file system and the device. Currently your sd card may be perfectly fine (or may not), it's just the file system that got corrupted. https://en.wikipedia.org/wiki/Journaling_file_system
If you are running root on a usb device, and you lose power unexpectedly, you may still have a corrupted filed system.
And, you are of course correct, if the sd itself does crap out (and they do, I've done it) you can simply fire up a new /boot and keep on keeping on.

I use the Onda D1800 Boards which are similar to these boards. Heads up make sure you cool them adequately or stagger them using pcie 16x extenders.
I have one of these in 32gb I back all my saves up to and screenshots/videos. It's so small you can't see it in the front unless you look for it.
Some of the newer USB drives barely stick out at all. I got this one and it's tiny.
