The black wire was an additional ground wire that was connected to the shielding. It is not needed for the controller to function correctly. There are only two wires that are required for the controller to work: one soldered to J2 pin 3 for the data line (Nintendo's red wire), and one of the 3 ground pins (4, 5, 6). Pins 1 and 2 are only required for the rumble motor.

I would try this: de-solder all the connections and clean the terminals with rubbing alcohol. Make sure there is no solder anywhere it shouldn't be. Next, only solder the red and green wires to J2's terminal 3 and 4 respectively. Since the contacts are so close to one another, I found it easier to put some flux on the pin and apply the solder directly from the iron... letting it "flow" to the joint instead of trying to heat the pin. When you finish the soldering, clean up any excess flux with some alcohol and make sure you can see the PCB between both of the soldered points. Go into a game and test it out. If all works okay, then you can add pins 1 and 2 back to the PCB to re-enable rumble.

Additionally, I burned through an 8-pack of GCC extension cords and have been harvesting their plugs to make my own cables. I have successfully created a ~15ft cord from just regular 20 gauge speaker wire and one of the plugs from the extension cables. Just note that the extension cables don't match the color coding scheme of Nintendo, but you can map them fairly easy using the pin-out diagram above and cutting the female plug to see which pins the wires lead into. I also have one cut already that I could share with you when I get home.
