Back in the day when I used to stud everything(jackets/pants/shirts/bags), I had a hand press stud machine that did things like that. Mine looked like this and I got it at a garage sale when I was a kid.
Knit ribbing if you have even basic sewing it would be a lot easier to attach different colored ribbing as the original did instead of dying just the cuffs
Why not try Rit dye?
Paint is only going to color the surface of the jeans, and then some paint pieces will come off in your washing machine. Mostly, it will look like shit.
But dye will soak into the fabric of the jeans and re-color them. You could try any color, but probably a darker blue (or dark shade of whatever color they are) would be really good for covering up the stains. There's even a "denim jean blue" color for exactly your purpose.
