Depends on how many things you have.
I started with this Plano 3700, but out grew it pretty fast. I have several additional pro-latch boxes of various layouts to hold the added content.
But thats just for storing at home, or (when i play HotAC) allows me to pick the 4 trays i need, put them in, with all the large ships in the top section (with pluck foam to hold them), and carry that.
Now if im just taking a couple built lists to my FLGS to play for a day, i put my play stuff in this Frabill Softbag that holds plano 3600 size trays.
In that, this tournament tray fits to hold my range rulers/maneuver templates and such. (They also make the tray to fit in the 3700 size as well)
The plano trys are good because the compartments can be adjusted to fit the size of the ship to reduce the amount of space thats wasted. I also go a bit further and add some cotton in to protect the ships paint and so they dont rattle around too much.
Here are some (rather old) pics of my collection in it.
The Plano 5231 is where I would start. I have several that I keep mine in (my collection is rather large). The top section will accommodate all the ship tokens, the gameplay tokens and templates & obstacles. The inside will easily fit all that you have along with the dials and damage deck with plenty of room to spare. I am storing complete conversion kit cardboard and a majority of the small ships in the boxes. Adding a bunch of large ships to the collection may present an issue eventually, but you can fit a YT-1300 + another large ship without issues. The Ghost does not fit in the box unfortunately.
Edit: The prices on Amazon for the red plano are not great right now though.
The HDX interlocking series is pretty great, too. The containers lock together making it easy to add to the collection as needed and they are easy to carry. These can accommodate the bigger ships like the Ghost, too. maybe go with this. The price is good, too.

I have been having the same issue trying to figure out how I want to store all my dials and tiles. I have noticed that if you want to do binders that the small base tiles fit into the old 1.0 Mini upgrade card sized pages, the medium fit into the Normal card sized pages and the large bases fit into the 4 Slot sheets. In terms of dials I have been reading that people have been using These sheets. I have been on the fence about using binders for these, but I already have a box of 100 mini upgrade sheets from 1.0 that I still have like 80% of because I bought it before 2.0 was announced thinking I would need them. I was considering doing card and coin boxes for them. I know Coin boxes are popular as well for dials and small bases, but for the medium and large I don't really have a solution to those right now. I know I can fit the large into Card boxes, but I don't know if there is a better solution for medium bases.
For storage I highly recommend this Plano case. I then have a roll of packing foam to help further protect my ships. I also use some of the leftover plastic packaging that the X-Wing models cam in as dividers to hold things like templates and such. That box will hold a massive amount of ships and everything else that goes with the game, for a long time I even kept my Armada collection in the same box. I also use a separate card storage box, but that's only really necessary if you have a very large collection.
For accessories a set of acrylic movement templates are very nice to have, but are hardly necessary as the cardboard ones hold up pretty well for a while. I've gotten two sets from Curled Paw Creatives and highly recommend them!
I know you wanted boxes but that gets pretty annoying pretty quick. It is only marginally easier to arrange when you buy a new expansion and a lot more annoying each time you look for or replace a used card.
I have sleeves which I arrange by type and cost and make sure there is plenty of space between types and costs to make inserting new cards easier. Every so often I need to put in a bit of extra work to keep everything nice but it really isn't much work even with over 130 ships.
I use the sleeves below, with different colours of the 18 card ones for different factions, and a folder for ships and 1 for upgrades to make life even easier.

It could easily store things like bases and dials, I just simply keep those in my foam.
It works really well, the large compartments are perfectly sized for pilot cards, and the medium ones are great for upgrade cards. The smallest ones are good for holding tokens and dice. I'd highly recommend it, and the great part is it's relatively inexpensive and you can always just pick up a second when/if your collection grows!
I have one of those also, it works great for the tokens and cards. The small containers fit the upgrade cards, the larger containers fit the big cards, so far the only thing that doesn't fit are the movement and range pieces. The best part of that the little containers come out. When we play we just take out the shield, focus, evade and stress cups so the tokens aren't floating around loose on the table. I'm going to move the cards over to a binder as soon as I get the binder sheets that hold the upgrade cards.
For the models, bases and dials I purchased one of these: Plano Double Cover Two Sided Tackle Organizer. It fits everything I have, very well. The bases, movement and range finder all fit in the top part, the smaller ships and a few of the larger ships fit in the bottom. I don't think it will fit the Ghost, and I'm not sure what I'm going to do about that ship.
Finally I bought a bunch of single felt sheets in the craft area at Wal-Mart, I cut the felt into strips and use it as a liner for each of the compartments that holds a ship. I'm not sure if will really help that much much but it makes me feel better. For big ships like the Decimator and Falcon I just wrapped them in a piece of felt.
I use Ultimate Guard binders (and sleeves, for what it's worth) for pilots and upgrades, and they protect well, but they're slow to use and a pain to organize. The damage deck I just keep in a bag with my travel token kit, which is a teensy little Plano box.
Speaking of Plano, the default ship storage solution, at least here in the US, is the 1374, which will hold up to approximately 100 ships, plus base chits and dials. No idea if they exist on your side of the pond or not, but if they do, look into them.
If you want to protect your ships a bit better, Sir Willis' micro hangers are the DIY of choice and have the benefit of making you look way more slick and professional than any of us actually are about our little toy space ships.
Feldherr cases work great, if you're willing to pay for them. Since I'm not worried about scratching paintjobs or breaking glued joints on X-Wing like I am other minis, I think foam is overkill. If you want foam but a cheaper option, consider KR Multicase stuff.
When I started the gaming club, I invested in some extra-wide black yoga mats, which I cut down to create several 36"x36" play mats. I used an old toothbrush and a bit of white acrylic paint to lightly splatter some "stars" onto them. Each mat ends up costing about $13, and has lasted for years now with no signs of wear. My favorite thing about them is that the yoga mat surface is really grippy, which helps prevent accidental bumping of ships and asteroids. I like pretty much everything about them, really.

As for me, I was using what /u/Nybear21 suggested, but have outgrown it for two reasons:
I still highly recommend that tacklebox or something that supports the Plano 3700 series of boxes (the 1374 was the gold standard while it was made, to the point that the top reviews on Amazon were all about X-wing).
As for what I currently use, I bought a bulk of literature mailers (10x10x2 corrugated cardboard) and put those microhangers/gearboxes in there in a stack. The epics are on shelves in display that I carry in their original plastic when I transport them to the store.
This Plano box for storing my extra ships and components. I have 4.
This Plano tacklebox for storing and transporting the lists that I'm currently playing. You can definitely fit all that. I also recommend getting some bubble wrap. They sell it in large rolls at hobby stores like Hobby Lobby. I bought a roll for like $5 a couple years ago and I still haven't used it all. It makes for good padding.
As others have mentioned the Plano makes several great cases that work great for X-wing
Here's what it looks like with ships/dials/bases/tokens inside of it. I caulked the bottom of the trays since they didn't sit flush I can fit almost all of my Rebel fleet inside of it. The only thing I can't fit is a YT-2400, though I took out the Ghost I could fit several more easily. I picked mine up at Harbor Freight on sale for $9

It hold all my cards both pilots and upgrades with Fantasy Flight Sleeves on all cards. I just put two of the smaller ones sideways in one sleeve pocket and they fit perfectly.

To protect the ships a little more, I either line the compartments with craft foam, or use extra foam from pick and pluck. It manage to keep my ship pretty secure even while moving, or if I flip the case upside down. I really like the modularity, and the combo of a rigid shell + foam.
I also use the 10 compartment ones for larger ships (and eventually, Armada).
Edit: the 25 bin ones are much cheaper ordered via Home Depot. For some ships, I also re-use the original plastic and just trim it down to fit a compartment.

I use the Stanley 014710H and 014725M boxes, depending on the size of the ship. It's a bit pricier than the individual Plano boxes you can find, but it's sturdy and I haven't found a ship that doesn't fit in one of the two sizes. The compartments are removable and you can mix-and-match them, so they're pretty versatile. They stack nicely, as well.

Some example pics here. Dials and base tokens are stored with the ships unless they don't fit in the same compartment. When that happens they are still in the same box, just a "general" compartment. I even stored the cards in them until all my 2.0 conversions meant I had way too many cards to easily find that way and I switched to binders.

EDIT: For some extra clarification, I have one of each 1.0 ship (plus a second IG-2000 and the Aces packs, etc.) plus Lando's Falcon and a 2.0 core. All of that converted over to 2.0 with the kits fits in 5 of the thinner 25-compartment cases and 2 of the larger 10-compartment ones. Obviously the amount you need will depend on how many ships you have and whether you feel the need to separate them by faction like I do, but it's not a bad storage solution, if I say so myself.

they are in a binder, and I have turned the binder upside down and did not have a problem with them falling out as they do fit nicely in the pockets and to get them out you have to push them up from the bottom of the pocket as you can not easily reach in the pocket and pull them out.

as for the size, you need to make sure the pocket size is a little bit over 2 inches as the dials are 2 inches wide. the ones linked are an excellent size. plus 20 pages for $6 is not bad.

It's relatively easy to put things in and take them out. The one caveat is that it's sometimes too easy for parts to fall out. As long as you store your binder and travel with it upright things should be fine.

Just throwing in another option for anyone reading this thread: An extra wide yoga mat can work too.
Pros: Can get an epic size mat w/o a seam (or 2 3x3 mats out of it). It has a better grip than the offical mats. Pretty cheap if you find a buddy to split one with you.
Cons: Kind of bulky to haul around with you. It's a bit soft, spongy, and bumpy. Not sure how well stars painted on it will stick.
Save for the epic ships, I essentially have a very similar number/distribution of ships as you. I use the Plano 5231. One for the rebels and one for the empire. It does a good job of holding all the small ship, cards, and maneuver dials in the bottom. And the top works well for all the small focus/evades/TLs and such on the top. The only problem I have with it is the storage of the larger ships. I can only seem to fit one YT-1300 in for the rebels, and one firespray plus lambda for the empire. Over all for the price I am happy with them, and there is still room for small ships. I just need to figure out something for larger ships

It is the perfect size to hold everything you need for a game, plus two small-ship lists + the cards/bases/everything you need. I always sleeve my cards, so what I usually do is prior to heading to play, I create my list, and place the upgrade cards along with the pilot sleeve. That way I can quickly pull them out and set them up.
TLDR: have a "go box" that has the tokens/stuff you need to play + 1-2 lists' worth of cards/ships.
I've found the Stanley 25 Bin case to work extremely well. You can use foam to help hold the ships in or just cut the plastic they come in and stick them in the bins. It holds everything in really well and you can easily see what's inside due to the clear top. I'm about to order a third one for my impulse buy from the Mianiature Market sale.

The good 'ol trusty Plano 5231 is $10 at Lowe's/Menard's/Amazon/K-Mart. I also have 3 of the double version (basically two of them plastered together) for each faction and it fits a good majority of my ships and I've been playing since Wave 1.

The Plano 1364 trays are not deep enough to fit the ships on bases even if you lay them down, but the Plano 1374 tackle box most definitely is capable of doing that for almost all of the small ships.

I keep the models in a cardboard box with pluck-foam inserts, but for everything else I use one of these that was recommended by other folks for X-Wing, here it is in use. The compartment boxes have little feet that slot into divots on the case's base so with the lid closed they're effectively locked in position. There are other types with different compartments and depths as well, you can find them just as easily at any hardware store.
Now all I have to worry about is the pile of baggies that make it look like I'm cutting drugs to make rent.
Plano tackle boxes and the associated trays are pretty much the de-facto standard. Some people spring for foam, but almost everyone I know uses a plano tackle box.

Beware: there's a very similar box that's like half the price, but it's also half the size. It doesn't work for X-Wing.
If that's overkill, get a couple of the trays that fit inside of it. There are assorted 3700-series trays with slots of difference sizes. You can see these in person at any outdoor store if you want to check sizes.
I've been pretty happy with the Stanley cases. The removable compartments make for pretty easy reconfiguring, if you like that sort of thing. You do have to be willing to cut your own foam.
The 10 compartment one is deep enough to fit the Tantive, and should fit at least one other ship in with it. (I only have the one)

Side note on pistol cases. The criminal element in this world often steals that sort of thing. I've heard stories of people using them to transport other things (model horses), and having their car broken into. Great for solid storage/transport, but worth keeping them out of sight.

edit I keep the plastic ship bases in with my battlefoam and maneuver templates in the back most folder up against the hard binder side to prevent them from getting bent.
You can look up "16Pocket Pages" on amazon and you'll get a ton of results there that show them using upgrade cards even. I bought some BCW ones and really like them. The cards fit nicely in there even when they have sleeves.

I use a side-loading card binder. Since upgrade cards are basically half-cards, you can stack two in a slot, but since it loads from the side as opposed to the top, it is much easier to remove the cards you want. It's on amazon here

2 Level Plano container has plenty of compartments up top for tokens, asteroids, damage decks galore. As well as flat ships like X-Wings etc, bottom level deep enough to hold YTs and Decimators with ease, as well as pilot cards, loadouts, and taller ships, like Ties and B-Wings
To be honest, that picture was taken when I was only about 2 months in. I wouldn't be able to fit all my full dials in a binder with my collection now, so I use the upgraded dials and only keep the maneuvers half of the dial and the ship ID token in the pages with the bases. I have one of every ship and multiples of some, and can fit all 3 factions in 1 2" binder.

I'm mostly a one of each ship person (minus the swarm ships, like i have 8 tie's and 8 Z-95's) and have one of these for each faction. They hold plenty of small based ships and can handle some of the smaller large based ships. Other than not having enough storage for the large ships I have no issues with it.
It's a little large to bring everything to game days, but it was cheap and customizable and works great.
Near the end of the album I show my cards stored in two binders, one larger one for the ship cards and a smaller one with small sleeves that perfectly fit the upgrade cards.

Lots of people like Plano's stuff. Without getting something custom (read: expensive) you could try one of Plano's bigger chests, like the 732 tackle box.

One more thing is to get a good storage system with room to grow. Yes you can find some cheap containers to hold a few ships and tokens, but once your collection grows you'll be lugging around 5 or 6 containers.

I keep my cards and pilot bases in binders:
The ships I actually keep on their bases and pegs, using the ID token holders on the bases to hold the chit for the maneuver dial and the actual maneuver dial (I'm using the dial upgrades: https://www.fantasyflightgames.com/en/products/x-wing/products/imperial-maneuver-dial-upgrade-kit/). That way, when I want to fly a ship, I can just grab it off the shelf and I've already got the maneuver dial and the chit ready to go.
When you run out of room, upgrade to the Plano 5231. Perfect case for this game.

Don't bother buying pre-made foam, it's way to expensive for something you can do yourself.
I tried felt prior to shelling out the cash for an official playmat. I thought it would work out well but in practice the small fibers of the felt kept grabbing the ship's bases when I tried to move them which then jerked the whole mat and shook everything around. Also it didn't like to sit flat without a good deal of effort. Ultimately I had to be very cautious in making any movements which slowed down the game and detracted from the experience.
Maybe a higher quality felt would work better, but I would not recommend it. I've seen this recommended around here before, you can cut out two playmats and get a nice grippy mats with enough space for epic play as well

For the price of 1x foam Feldherr bag, I can buy 5 or 6 of these (they go on sale from time to time for $10-$11) and store damn near my entire fleet to include tokens, base, pegs, etc. Big ships and Epic ships may need a deeper Stanley case, the price of which is still comparable with the 25-compartment.
I found foam to be largely unnecessary, unless you plan on throwing your collection down a flight of stairs. I've moved a couple of times and my ships survived undamaged using the Stanley cases.

For storage I use a combination of stuff.
Ships, tokens, plastic bases, stands, etc are stored in Stanley Organizers, while the ship dials and pilot base plates are stored in 2x2 coin boxes. Lastly the pilot/upgrade cards are stored in standard 800 or 1000 count cardboard storage boxes.

I already have my boxes (these ones $11 from Amazon) or I'd give the ones from the OP a try. Five bucks is hard to pass up and I feel these minis are a bit fragile for me to want to transport with pegs inserted anyway.

In the top compartment I keep all my tokens, dice, pegs, and templates - stuff like that. You can put some small ships in here too, I just don't yet. There are a couple of slightly bigger compartments in the top section that hold my asteroids and damage deck.
In the bottom compartment is all my ships and I put my rulebook in there too. I've still got a good amount of empty space but once it starts filling up I'll migrate a few of the smaller ships into empty spaces on top. Overall it should hold quite a lot of small based ships. The one place it's weak is that there isn't much storage for big ships/bases unless you start cutting the dividers. And the cards share the divider space too. Eventually I'm thinking of migrating them to a thin binder with pocket pages but it's not necessary yet.
