I agree with potent about the antibiotics and meds. That's very important, now, and you should make contact with a rehabber, at the least, to get the appropriate meds. An infection in the head is obviously a very serious thing because you don't want to make the brain damage worse. What state/province are you in? I'd like to see if I can help you find some meds.

For squirrels and disease, there is not much to worry about. Rodents can rarely contract plague, and I do mean rarely. It's only been found a few times in the southern US, where it is quite hot. It's extremely unlikely that this one has it. There is a type of mange mite that they may have which can bother us, though, but it's a mild problem on human skin, and it is very easy to get rid of. I've had it myself. Basically Dawn dishwashing liquid soap will kill those mites as well as any fleas, and then there goes your plague hypochondria because it's usually passed by fleas.

They're extremely clean animals, and there is virtually no chance of zoonotic infection. You already handled raccoons, for gods sake, and they are typically riddled with parasites. You sure should not be scared of a squirrel after that.

For the brain damage, DHA works wonders, and in my experience, even its precursor, ALA is enough to promote remarkable recovery from brain injury. Just do a search on google scholar for DHA and traumatic brain injury, and you will find hundreds of studies, both on rodents and humans showing the benefits of this nutritional therapy. You are going to want either squirrel formula from fox valley nutrition (google it) or else a good puppy formula such as esbilac or royal canin. Squeeze the DHA capsule's contents into the booball recipe and feed it liberally to the squirrel.

Finally, here is an ok guide for diet. They promote those henry's blocks like crazy on that forum, though, and they are very expensive. Any healthy block like harlan or mazuri is great for making boo balls. But really, your concern should not be your hypochondria, here. This squirrel is literally at death's door, and for real, too. He needs antibiotics and needs them desperately.
