Just learn the minor pentatonic and the different shapes for it. Most of John's solos trace back to that. And he mostly uses barre chords, major or minor with a few 7th thrown in. So in terms of theory it doesn't take a ton of knowledge to figure out his music. The beauty is the simplicity and the mastery needed to write the stuff in the first place. But in my experience analyzing it and breaking it down isn't too difficult.
I've got this Stadium Arcadium tab book and it's like my bible. It comes with CDs of both albums that just have the guitar + bass tracks, so you can really hear what John is doing and follow along with the tabs. I hear so much more of his genius without drums or vocals to cover it up. That album is like a symphony of guitars, sometimes with 3 or 4 layers going on and it's all tabbed out for you to analyze. Really helpful.

I just ordered a used version for myself but I don't know if it will come with the cd.
There's an official tablature book with all the notes and tabs for all guitar parts on the Stadium Arcadium album. I studied it vigorously when the album came out and the way that the song is played is without a capo.
EDIT: This is the book I'm talking about, totally worth the money.
