You can try putting a yoga mat or something similar under the kit to muffle the noise. There are also drum pad silencers: https://www.amazon.com/PDP-PL-9909-Rock-Band-Silencers/dp/B0016KGNOA

When my snare pad started doing this, here's what I did.

I got these (I only paid $10 for them NO IDEA why they cost so much on Amazon other than el oh el capitalism):

Popped off the offending pad, unscrewed the harness, removed the rubber, placed this new pad over on top of it, cut the notches in the holes in order to make it fit, screwed the harness back down, snapped it back into place. Didn't even have to glue it or anything.

Been fantastic ever since. Hasn't raised after... geez. Five years?

Going to have to do the yellow tom next.

Back in the RB2 days, I bought a pack of silencers from Best Buy like these. For whatever reason, they're like $100 now everywhere. I think I paid like $5 for them, and they were stellar.

I had the same issue. What I ended up doing was cutting a slit in the bubbled area since the rubber pad piece was getting stretched out from hitting it (at least mine was, I'm assuming yours is doing the same thing) and that's what was causing it to bubble up. Then I covered it with some tape, either duct tape or electrical tape, can't remember.

I bought these silencers - https://www.amazon.com/PDP-PL-9909-Rock-Band-Silencers/dp/B0016KGNOA - and put them on. You can't see the original pad coverings anymore and I haven't had any issues with the drum not registering hits or anything. Only thing is I didn't pay $70 for them when I got them, so you probably want to try looking around elsewhere if you are going to buy them.
