This is where I put mine on both my 2014 and 2017 MT09.
with an angled usb connector the cable sits flush to the plastic frame, and then I can just loop it around the bars to my phone cradle (which I usually lock lower and straighter than that now).
Consider a low profile micro SD to SD card adapter.
Other options -
Solder to SD card connector and find some space to hide a card in the case. More permanent, but difficult to change.
Do the same but with a USB 3.0 thumb drive. This would probably be the fastest connection but you give up use of the USB 3.0 port
Use a low profile right angle USB adapter and some velcro to attach a USB 3.0 thumb drive to the outside of the case.
This is my solution for needing to use the front USB port. Unfortunately I have an external HDD, Astro headset, and now the kinect to plug in.

I actually reran 270 feet of Ethernet cable and drilled some new ports in my house trying to get my console in a better area to not get this interference. Ended up back in the same spot with router 2 feet away... No more lag. Something I did fixed it and I'm leaning towards this and how it helps you, too.
Same issue when trying to plug in my USB stick to back up save data. These work wonders:
