I do it all the time. I switched the default pedals (with sharp edges, clearly created for use with thick shoes) to these ones. They are cheap and perfectly suited for barefoot biking. For me, I'm barefoot most of the time. I found out that when I do not need gloves for my hands, I also do not need shoes for my feet.
I've been using these for two years. They're quite comfortable while barefoot and decent enough quality:
