This looks quite small, so I would;

1 - get the correct touch up paint.

2 - get yourself one of those fine point touch up pen things (https://www.amazon.com/Loew-Cornell-Fine-Line-Painting-Pen/dp/B004YZXV8U).

3 - get a regular pencil with an eraser on the end.

4 - using double sided tape, stick some fine sandpaper to the eraser.

5 - use a ‘thumb and forefinger spinny motion’ to clean up each rust spot, down to the metal.

6 - using a similar product to this (https://www.biltema.no/en-no/car-care/car-maintenance/corrosion-inhibitors/rust-eater-2000017147) on a q-tip, treat each spot and leave for 3-5 mins.

7 - clean off with an alcohol panel wipe and use the touch up pen thing to fill the now rust free hole with paint (assuming the spots are on the horizontal).

8 - allow to dry and repeat 7 until you have good coverage.

9 - once dry buff with a cutting compound until flat and smooth. You can them leave as is or cover with a little clear coat, then buff and polish.

Yikes. The top part looks like it might buff out (unless that’s just dirt) but you’re gonna have to touchup the section just above the fog lights. Subaru sells touchup paint, and then you’ll need this special little tool for applying the paint. I’ll see if I can find the YouTube link for how to fix those for ya. That’s so shitty but it happens to the best of us :(

If touch-up pen isn't enough, then you should look at repainting the body panels affected. Any touch-up work won't be good enough.

A fine line painting pen works really well, but you’ll need to thin the touch up paint with lacquer thinner.

Yeah that rust bubble in the second photo worries me. Might be better off getting the whole top repainted. Which sucks because those places don't always do the best job. You could find somewhere who will do it better and since it's just the roof it shouldn't be too bad. It won't be cheap but it should be less than $500.

Next time make sure to get those addressed right away. A little tube of touch up paint and a cheap dropper from amazon can get you great results.

Their this little paint dabber on Amazon. I used it for a similar scrape. Go to a paint shop and have them paint match ($10-$15) with the machine that way color looks at least 95% the same from a few feet away. Otherwise if you just buy the stock paint you will see a huge difference in what the paint looks like. I had mine clear + paint mixed. And it was pretty good. From 10 feet away you could barely see it.
