You'll have to keep sniffing around until you find it. Look for darker colors, different colors. Also check the closet and behind furniture. Don't forget the walls themselves as possible sources.

You'll want to get an enzymatic cleaner, it breaks down the odor-causing chemicals in urine. If it's cleaned thoroughly, the animals won't think of it as a place to urinate. I use this one:

It comes in different sizes, and there is an orange scented one too. What's nice about this one is that it has a powered sprayer, so you don't need to wear your hand out, plus you're sure of coverage. Better to go overboard than to use not enough.

I have had the best luck with eliminating urine smells when I use an enzyme product. For the last few years this one has worked well for me:

I would then use a sealer, (Zinsser and Kilz come to mind), and have it tinted to whatever shade pleased me:

As others have said, get Nature's Miracle. That stuff works so well, I use it for non animal related carpet cleanups. My puppy somehow got ahold of a bottle of tire slime that was 5 feet up (it's like he miracled to the floor) and punctured the bottle. Big green spot on the carpet. I sprayed it down either NM, and all evidence is gone. I didn't do any cleanup at all, just spraying it down.

I would suggest getting a bottle if it that comes with a motorized gun. Makes everything a lot easier. If you have a steam cleaner, pick up this as well. Both are worthwhile to use regardless of owning a pet; I'll always recommend these to anyone that has carpet in their residence.

Quick edit: Oh and don't go for a cheaper or a better known brand. I made that mistake. At one point I did a side by side comparison on the same spot. Wasn't even close.
