If you need more ports, most desktop motherboards have extra USB ports. You just need a cable to go from the motherboard to the outside of the computer.

that I've had my eye on, but I would definitely use the sd card slot more than most.
Card reader: you could use something like this. It fits in the dvd drive bay.

Cases come with their own wires, don't worry about that.
Buy a pci-e wifi card.
Just make sure that you get one that is a decent size. I recently had to change to a full size tower because I put in a liquid cooler.

Not a whole lot of options when it comes to that. But you should have a free USB 3.0 header which would allow you to use one of these (for example):

ah, nah that's probably my bad on the card reader. Considering the case I linked has 3 x 5.25" bays, you can go with this reader that should fit pretty well with the overall look. If you want to use the case front usb 3.0 + the usb 3.0 on this reader, you'll probably need something like this to get the additional internal 20-pin USB 3.0 connector. But as the case has a door, you may not find those USB ports very practical anyway. If you don't buy the PCI-E card, then only the card reader and USB 2.0 ports will work on the reader, and the USB 3.0 ports on the front of the case.
Edit: oh those are US prices, but you can probably find an equivalent in the EU :p
