Yep I had the same symptoms before joining otf. Custom insoles from roadrunner helped me get over that. The problem resurfaced last month when I totally forgot about the underlying issue and started running without insoles for last couple of months.
Here is how I am dealing with it now:
Insoles are back in my workout and all other shoes.

One last thing is socks, make sure your workout socks are sung, esp on the arches - I only use roadrunner socks and lulu socks now.
