When does this moisture show up? Does it have to rain or is it just due to humidity?

My Internet guess is fairly new construction and no venting.
At least crack a window (I used passive side vents. https://imgur.com/Cif4DHQ you can see one side in this pic.)

I also mounted my "cabin" portion to my frame via little plastic pucks, screwed. That lifts the wood off the metal a titch so any moisture can drain or dry out rather than wick into the wood.

You should grab a drink and a cigar and go out and just sit and think like a raindrop and mentally go over and over how you sealed it, how you layered stuff and thinking like a rain drop see how you would get inside to have a pool party in the far back corner.

Get some 303 Spot Cleaner (https://www.amazon.com/303-30206-Cleaner-Trigger-Sprayer/dp/B0002CACK4) a brush with fairly soft to medium bristles and a couple microfiber towels. Do a little elbow work action then suck any moisture left in the seat up with a good shop-vac. Once it is fully dry protect it with some Fabric Guard (https://www.amazon.com/303-30606-Fabric-Trigger-Sprayer/dp/B00KMYYQ36/ref=pd_sim_200_6?ie=UTF8&dpID=417ldXdi8HL&dpSrc=sims&preST=_AC_UL160_SR160%2C160_&psc=1&refRID=THTN9ZZVF291V3PF8H76) ) and don't worry about another stain. :)

man... this really sounds like a battery issue.

before you lose your hair and junk your jeep, go to a boat shop and look for some Zinc No Corrosion battery lugs and some crimp on ring ends. Get some dielectric grease or Noalox to fill those ring ends too. Cut the stock lead shit off. Clean your battery terminals WELL with a wire brush or a battery terminal cleaner. fill a ring with DG or Noalox, and crimp. assemble. From the same boat store, they ought to have some battery terminal protector spray too - it's red sticky, and oily too. that'll keep the water from corroding your terminals.
